I've actually flown quite a bit with weapons.  Once I was commercial with my M4 carbine headed to Iraq via Atlanta.  The TSA watches weapons cases very closely and there is less chance of losing a weapon then a suitcase.  The rules are quite clear on the case and security measures you have to take.

I have flown with weapons on Southwest myself.  There must be a known problem because the last time the agent had me put the paperwork and tag inside the case.  He told me "better not to let everyone know that there is a gun inside".
