I don't know of any chrome shop that will do used pipes due to the contamination threat, powder coating or ceramic coating is your best bet.

    +1 on Powder Coating.

Here is a picture of a muffler setup I built for my Trike and it is Powder coated in what they call Chrome.   To me it is a kind of dull Grey.      I also had my front wheel powder coated.    Tough stuff..........

Header is ceramic, yellow 4" strip is a chrome strap, it isn't really discolored, camera just shows it that way.     Muffler and extension are all powder coated.

This shows part of the front wheel Powder coating.

I doubt any chrome shop would risk contaminating their solution, but you can ask.

As far as the flanges go, they use wire (usually copper) to hold the loose parts in a position where the chrome or powdercoat can evenly reach all the recesses.

I painted the first 6 inches of mine with rustoleum grill and stove high temp paint. Comes in gray and flat black. Hoping it will help with rust at the manifold also.

I painted mine too. Just the headers on my TBR's. Didn't have any rust.... Just lots of severe blueing. It turned out pretty good, and they actually held up great.
