...I've only owned 2 Valkyries and both are/were kind of clunky shifting.  I feel that they weren't designed for sport bike shifting and resistance to finding 1st at 15 mph is normal.
The subject may have been discussed at length on the old Tech Board, and may be present in the Tech Archives, but: Are you familiar with gear synchronization as a function of input and output shaft speed?

At certain motor RPMs, one can effortlessly move the Valkyrie's transmission between gears. There's a resonance which sets up in the box...said resonance effectively unloads the gear dogs by virtue of the shafts matching speeds. Faster or slower and the dogs tend to lock themselves together; this of course by design.

I've owned 5 of the GL1500Cx models over the years. The sweet spot for gear changes with all of them has been around 2500-2800RPM. If I shift much outside that range (or before the next "harmonic multiple" of shaft speeds) the boxes will definitely clunk. Hit the right place and you'll never hear a peep out of them, even with the tach north of 5K.

Try shifting yours around that speed (IIRC, the owner's manual details it too) and see if they still clunk. If so I'd start looking at the clutches.

My 2-to-1 downshifts @ 10MPH or less are a "snick", not a "clunk". FWIW.

Finally got the girl out for a ride.
Tried different speeds down shifting 2nd /1st, just a bit of a clunk. Same sound up shifting 1st/2nd
Blipping throttle going back to 1st, just a slight "snick"
Figure you just have a Lady that needs a little caressing to get her to behave.
End of the day they are all individual and some will have little differences, unless there are other signs that there are problems with the trans I would not be too worried.
Have had the 5th to 4th drop out with a bloody loud bang but nothing has every shown up as a continual problem and it has only happened about 3-4 times  in 90K miles.
Cheers Steve

every honda I have ever ridden will do that if you are moving too fast or do not blip the throttle when shifting into first.

Revived this post because I solved the issue, just can't say how.

I ordered the parts to rebuild the slave and decided to order a new one also.

I installed the new slave, as well as a new push rod.

I couldn't see any issues with the original slave, it seemed to work correctly, was clean inside and cup, piston and spring looked good. The only thing I noticed was the push (lifter) rod was discolored some, but otherwise seems ok.

Anyways, I installed the new slave, put in new DOT 4, bled it and after about 200 miles, everything seems good.
