Will the wheels from a 97 standard work on a 99 interstate if I use the original (99) rotors?

All wheels will interchange if you use the corresponding rotor...

To use the 97 wheel on a 99 IS, you have to use the 97 rotor. The 99 rotor will not work.

What I said in my previous reply applies to the rear wheel only.
As  for the front wheels, all 97-03 front wheels use the same rotors.

As for the front wheel – 1997 Valkyrie front wheels have a 1J cast on the hub. 1998-2003 have a 2J cast on the hub.
1J front wheels use a smaller bearing than the later 2J wheels.
All Valkyrie front wheels (both 1J & 2J) use the same front brake rotor.

As for the rear wheel - there are basically two models. The early wheels have a 1J cast on the left side in the area inside of the brake rotor. The later wheels have 2J cast in that area.
1997-1999 Std/Tourers have the 1J wheel, All IS and 2000-2003 Std have the 2J wheel. 
1J wheels take the early brake rotor, 2J wheels (whether polished or not) take the later brake rotor.

You cannot just go by the year of your bike, the wheel might have been changed at some point. Look for the 1J or 2J.

+1. For the rear wheel. The rotor must be correct for the wheel. If a '97 wheel has the thinner inside rotor, that wheel will fit all 97-03 Valkyries. Same for the newer wheels with the thicker rotor.

You can use the 99 rotor on the 97 wheel (Rear) it will require a shim to keep the rotor from scraping the caliper.
I believe the shim goes between the wheel spacer and caliper bracket.
