So just finished installing the manifold orings and putting on the last of my chrome and I noticed the six small hoses in the back. 5 of the 6 on mine are capped off. What would be the reason for this? As always any input greatly apprecated.

I'm assuming these are the vacuum lines, and 5 of 6 would leave the one going to the OE vacuum petcock.

It sounds like your bike has been (all or partially) desmogged.  Some do very complete removal of things, and others just unhook and cap the lines (and other stuff like pair valves).  Look behind your intake runners, and 5 of 6 of those intake nipples should have vacuum caps on them (where those lines used to run to).  Those caps need to be on there in good condition; if they rot, cook, crack or blow off, you can end up with some big backfiring on decel.

Ok I was wondering if it had something to do with this desmogging I've been reading about. Thank you for responding and helping me out.

Are the chrome vacuum pipes still there, and do you know what the pair valves are? We suspect it's already been desmogged. Like Jess mentioned, there is the full desmog, remove everything and cap off. Then there is the stealth mod, just plug it up and make it stop working, looks like a stock bike.

I believe the chrom vacuum pipes are still there. I just noticed the 5 small vacuum hoses were capped and one was not.
