Hydrolock Repair Question

Hi Guys,
I just completed the Hydro lock repair which wasn't that bad but i have a question.
Since i don't have a way to hold the shafts to torque three big nuts, i used electric torque gun.
So, when i tightened them, the output shaft nut stopped at the same spot where it was staked but the big 46mm in the clutch basket went past that point.
My questions is, for the people that reused old nuts and properly torqued them, did nuts ended up at the same place? (does the staked part of the nut line up with slot on the shaft?
I'm afraid i may have over torqued it
