Did a carb rebuild for a guy, and having some issues.

Had the carbs apart twice now, with the same issue. Heres the setup:

New Red eye (all carb o rings plus bowl gaskets)
No leaky air cut valves, all vacuum tested
No holes (even pinhole, im 25 I can see fine) in the slide diaphragm
New intake boots and air box tubes
new intake runner-head o-rings.
Desmog kit installed, all fasteners triple checked tight.

#2 and 4 on the left side are popping lightly at idle and pretty bad at higher RPM, load or not. I suspect the brand new intake boots (carb runner-carb) but progressively tightened them more and more and pretty much bottomed out on the tightness without snapping the little clamps.

Had a similar problem on my interstate, fixed with the addition of a SS hose clamp. Was hoping not to do that to him, so I'm asking if there is any other possible reason for the popping...
Briefly ran with #2 and #4 ignition wires swapped (5 min and a half mile)

Cleaned the problem carbs twice now, but when I pull the runner and plugs they have as much fuel on them as the other (working) plugs and runners.

Pulling plug boots resulted in no popping as there was no fire, for those two cyls.
Plugs are brand new, but not since the accidental plug wire swap, if that could be a problem.

Thanks in advance.

Do you know if it popped any before?

Header gaskets could cause it...

Have you verified the air cleaner assb is on correctly, sometimes the back side of the boot can curl back.

You have quite a number of things going on.  May I suggest you reach out to Dave Wilder.  He's probably one of the best (if not the best) around with carbs.

You didn't mention the exhaust copper gaskets.  If they are not sealing properly it'll pop.
