I installed Cobra 6x6's on my '03 standard a few days ago.  I have the Interstate module, stock filters in place and standard timing wheel. I have the Interstate carb springs that I will be installing as well as getting a K&N filter.  I am running the bike without baffles most of the time.  I am not very knowledgeable in this area.  Do I need to order a jet kit, shim the carbs, etc?  Bike seems to have a slight flat spot about 3500 rpm, then pulls hard.

I don't think you need to buy anything. Adjust your pilot jets to 2 1/2 turns out from being lightly seated. Dynajet needles would make a difference, but at $120, they might not be worth the money. I have them and think they made a difference.

If you're running without baffles when you put the K&N on remove the foam pre-filter and see how it runs and if the "Flat spot" is still there? Right now you opened up the exhaust but havn't opened the breathing with the stock filter on! Plus stick some washers under the front of your gas tank to raise it up for more air!
I had great luck running straight pipes and installing a "Dynojet stage one " needles which comes with carb springs about 1 inch longer than the IS springs and wound just as tight, i set the "Needle valves" on the 3rd notch and the bike screams! Bought mine a while back from JCmotorsports for $102 i think, they were $20 cheaper than everyone else?!
The flat spot isn't your "Main Jets" if it's just at 3500 and it's not your "Slow Jets" either , try the K&N and a "Dynojet stage one" needles, first find out what your pilots were set at for your year bike, a 97 is 2 turns out and a 98 i think is 1 3/4 , i'd have to look in my buddy's manuel to be sure? With out the $100 pilot tool it's a chore to get to the screws!

So I shouldnt use the Interstate springs I bought...damn.  Which one of their kits do I need.  I've have seen posting about some that come with springs, needles etc. and some that dont.  How much work to take out the pre-filter?  Which part of the tank do you put the washer under?  By the bars or by the seat?  Thanks, John

Take off tank to remove prefilter.  When you put tank on, put the spacer under the front of the tank.  The IS springs allow for a faster opening, but do not change the opening of throttle.

I shimmed the front of the tank but didnt get a chance to take it out yet.  What is the easiest adjustment to make to the carbs to fix the problem?  I assume just shimming the tank wont be enough.

As Sandy suggested, get a Motion Pro "D"  1/4" drive bit and use it to adjust your pilot screws to 2 1/2 turns out from lightly seated. You will need to remove the intake tubes to get access. Replace the intake tube O-rings while you have the tubes removed, just in case you have a vacume leak, this is one of the common problem areas, they're cheap and that will be one thing taken care of. Redeye Tech or Carolina Bike and Trike can provide the O-rings.
