I'm trying to sync my carbs and not having much luck. I got six liquid filled vacuum gauges with 3.5' of hose on each gauge,I've hooked each gauge up to #3 carb to be sure they were all reading the same and they are but when I hook them up to there designated carb #2,4 and six will not pull the same vacuum as 1,3 and 5, so when I try to make them match 1,3 and 5 it just wont do it. Any ideas what I'm doing wrong?

Are you turning each adjustment screw? I know sounds like a silly question but we have no idea if you have ever done this before or ever adjusted a multiple carburator intake system.
Do you have all 6 gauges hooked up at the same time? How far off are they from each other? Warm up the bike, place a large electric fan infront of bike fairly close to front end or as close as you can get it to the front of radiator.
Just as a reference write down the readings (exactly) from each gauge at idle, then again at around 3,000rpm. I know a pain in the Butt, please just humor us. (ME) Is the bike idling as smooth as before starting any of this?
Just want to make sure your not having a vaccum leak. Are you running stock vacuum petcock or do you have an aftermarket and does it use vacuum for valve control?
Lets start here and maybe take baby steps until we get to the final solution if needed.
I am sure there are MANY other that have way more experience and skill and surely more general smarts than I have and hoepfully they will chime in soon to help you along. I am sure if we all pitch in we can get you through this.

What vacuum readings are you getting on 2, 4, and 6? What are the readings on 1, 3, and 5? Do they both change about the same from idle to 3000 RPM?

Trying to check each gauge individually is not doing a good job of ascertaining how close they are to each other. Better to use a manifold and connect all six up together and then use a common vacuum source to affect all six at the same time. It's actually pretty easy to do!
The important factor is to keep the idle speed constant. The manual emphasizes that a good tachometer is needed for this part of the adjustment chore. Adjusting the carburetors at anything other than idle speed is going to be unsuccessful and inaccurate.
The #3 carburetor does have an adjustment. It is the knurled knob that adjusts the idle speed of the motor.
A good tip is to spray all the linkage with a lubricant to insure the smallest changes you make are reflected in a true reaction to the change.
Small changes in adjustment are the way to go.
One of the biggest impediments to accurate idle adjustment is the radiator fan cycling on and off. An alternative source of cooling is necessary for a good job.

All is well in the Raynolds house,Ruby is back running smoothly. I don't know what happened but the left side seemed to be way out of adjustment. I did a desmog last year and its been popping a little bit ever since. So when I tried to bring the vacuum up on 2,4 and 6 it just started to run like crap,so what I did was leave 6 connected so I could screw with the other five cause I dont think I was pinching 6 off good enough for fear of damaging the hose. So when I made my adjustments on 1,5,2 and 4 the idol would drop so I would raise it back up and continue,eventually I got her dialed in,all needles slapping the same tune,oh and then I hooked up #6 and pinched off and finished her off,purring like a lion! Thanks guys.

 simple when the ole brain kicks in, at least that is what worked for me ken Yeah, I try to cram crap in during the week before I go to work and probably shouldn't do that,I lose my patience and then I'm not a pleasant guy to be around,it's been a little cold to ride lately anyways since I get off at 11:30 pm but now we got a warm spell coming today1 time to ride!
