I bought a used cobra light bar a couple months ago, but it did not have instuctions.

I will be installing it on a 99 Tourer.

My question is how to wire it. I assume that the two lights wire to the switch on the bar and then will I have two wires that will come out of switch?
Were do i tap them into?

The back of the headlight? If so which wires do I tap into.

Best to start with a completely separate system utilizing a relay and separate power supply.

You can tap into a line of your choice to power the relay which will add a small load to the one you choose.

Using the present electrical wiring to power the light bar will add unnecessary load on an already stressed system which can lead to unanticipated and unwanted consequences.

I found Cobra Instructions online for a Kawasaki that said to tap into the back of the headlight. If you want the lightbar off, you turn off the switch.

Wouldn't this apply to the Valkyrie?

You can tap into the headlight to trigger the relay, but not to power the lights. As Ricky noted, that will put a strain on the headlight circuit and the start switch.  From a redundancy point of view, thought I would keep everything independent of the headlight circuit.  If for whatever reason you blow the headlight fuse, you want to still have driving lights for a back up.  Put in a relay, provide power to it directly from the battery through its own fuse and trigger the relay from the brown wire in the headlight shell (thats the feed for the running lights and turn signals).
