I have done some reading and the Honda method from what I can determine is to run the wires up the front of the trunk to the speaker boxes.  I see where some have removed the liner of the trunk and run the wires htrough the corners of the box.  that looks like a very neat way of installing the wires.
My question is has anyone run into trouble with the wires breaking from being flexed whenever the trunk is opened and closed?

Not yet but I have only had mine setup that way for around 4.5+ years or so.

Just leave a little bit of slack so the wires can find thier own fold space instead of forcing them to bend in a kinked manor...

I drilled pretty large holes in the corners of the liner and the lid, probably 3/4" or bigger. This allows the wires tons of room to slide into the lid when closing without anything hanging up.

Been that way for 4 years with no problems.
