I thought the 97 to  2002 exhaust are the same, but my friend says no.. a 98 standard exhaust will not fit a 97 standard. whose right?  Also, will it hurt the bike to have an exhaust without piggies and baffle?

As far as I know all Valkyrie exhaust are the same except for the Interstate and it will even fit any other.
The only difference is that the Interstate exhaust has the 3 piggies horizontal and the standard and tourer have the 3 piggies vertical...Jim Smiley

Guys run pipes from stock to completely open with no damage to any bikes. As far as hurting the bike, it can hurt performance. But no damage.

They'll all interchange. I had Interstate pipes on my 97 Tourer for a while.

Also, will it hurt the bike to have an exhaust without piggies and baffle?

Yes.  Your friend is quite incorrect.

No.  Depending on how much you remove you will to some degree diminish back pressure.  Draw your own conclusion as to what and how much that will do to performance.  It won't hurt the bike.
