Ifthe 2 vacumn lines to the center cylinders have holes, what problems will result from leaving lines off and capping the ports? would this not be like a "desmog" shortcut?

No.  Replace the vacuum lines unless you remove all the smog crap

In OKC. Bike runs like a raped ape after synced.carbs and plugged of the 2 ports to the leaking vacuum lines. Just did.not know if this will allow exhaust gases to leak back from the tubes thAt go to the smog valves

I would say its better to stop the vacuum leaks just long enough until you find the time to replace the lines or perform a proper complete desmog.
I think many a Valk has been run for awhile with vacuum line leaks with no apparent problems/damage, but, vacuum leaks aren't a good thing and should be corrected as soon as possible. These monsters don't run well with those lines leaking. No engine runs well or should be run for long with vacuum leaks.

At the very least, run by O'Reilly's and grab a pack of caps.  They are only $4 and will keep you from sucking stuff into the intakes.  It will get you by until you can get proper ones with clamps.  Personally, my 2 center lines run through check valves to a T and then to my cruise control.  Never leave a port open to the outside if you can avoid it.
