My 99 has spent many years Outdoors, and it truly is showing. Time for a new seat. I love everything about the ultimate accept the fact that they're not waterproof. Our original seats were not waterproof either were they?

Yes. Vinyl sheds water; does not soak it in. One can treat an Ultimate seat with mink oil until it is highly water resistant.

On the stock seats there is also a layer of plastic between the cover and the foam...... glued between.

The stitching in the Ultimate seat is what causes the water penetration, and I have heard waxes or oils can seal that up yo some degree. Here is a seat local CL, no affiliation..... http://pittsburgh.craigslist.org/mpo/5483002348.html

a near new yet used stock OEM Valk I/S seat can be had for 100 bucks easy enough, just have to go find one. I don't think the stock I/S seat is bad for rides 200 miles and under which is 95% of my riding, but if want to get long runs in, that russell day long advertised I think is a very decent price if so desire to shell out 4x's the cost.
If storing it outside say under cover for long periods at a time, why not remove the I/S seat and cover up that area for storage with a few nice heavy duty towels if worried about being not waterproof and worn down?

Get the ultimate! Absolutely the best seat!  Use liberal amounts of mink oil every spring, especially on the seems, to improve water protection. Simple procedure for mink oil application .... 1. with a dry clean rag (old worn out t-shirts work best) rub mink oil into leather and make sure seems are well coated; 2. allow mink oil to sit over night; 3. with a dry clean rag wipe off excess mink oil; 4. repeat as needed or desired. There is also a 3 pieced rain cover (same material as frog togs rain gear) for the seats and back rest. Only time I use the rain covers are at night and mostly to keep dew off the seats.

Ultimate is the way to go. I purchased one last year and it is the best investment I ever made. My only regret is that I did not purchase one sooner. The wife loves the new seating position that the backrest provides. Her back always bothered her after a few hours, but she never complains since I installed the new seat and backrests. I love riding with my backrest as well.

Butts and preferences being so individual, you would be well served to attend a rally or group ride and try a few different seats before spending. Since seats swap with a simple key turn and tug, they could even be swapped for short rides.
I love the ultimates, but rode Mustangs on many bikes before the Valks. Ultimate is advertised as not waterproof, but I have no rain covers (treat seams only with mink oil once in a whle), and have never had mine retain a drop of water. Now my bikes are indoors parked, and I carry a half bike cover when traveling (but it's not fully waterproof), but I have spent many days rain riding, and they've got wet a number of times, and washed with the hose, and no water retention ever. I would not leave my bikes or seats outside perpetually without cover however.

Ultimate is a great company and Des is a super guy. Having said that, seats are very personal - what one guy loves, another might not. Butts vary a lot. Except with the Russell. It's made to fit you - if you order it from the company. Also costs a lot. If you buy one on the used market - might be great, might not. It has the right shape - concave like a tractor seat. I have had lots of seats. OEM, the custom shaped Rood saddle mod (see my tech article on it), two Mustangs, two Corbins, Ultimate, and Russell. (the last 4 brands, still have on my 4 Valkyries). The Russell is far and away the best for me. The Russell, Ultimate, Rood and Mustang are vinyl. The Corbins are ostrich skin dyed tan and black.
