I have 1999 GL1500 C2 is what title says it has Cobra 6 pack pipes with no baffles.
I bought this 5 years ago and ride about every weekend in summer, It has always popped a lot when letting off gas (and I think it has always popped/backfired) sound when steady around 2000 rpms but I think its doing it more than it used to. And I’m going slower than I used to.
And maybe I’m maturing 79 years old but it really irritating.
I also have 1997 Bumblebee low mileage I have found and put on very new takeoff stock exhaust and been riding it more and it sounds sweet/quiet.
I have checked and or replaced all hose (done desmog) synced, new filter, sea foam, Lucas injector cleaner still does it. I always use Stabil if its going to sit very long.
Would it help if I was to put baffles back in 6 packs pipes.

Exactly how much remains to be experienced.

always thought popping was due to the carbs running lean... ?

Properly tighten the exhaust nuts. Tighten the carburetor clamps and check the intake runner nuts.

My Cobra's popped until I replaced the Exhaust header gaskets and desmogged.  If you've already desmogged I would suspect a leak at the headers.  Gaskets are cheap but make sure you get the copper ones when doing Cobras.  The composite ones are too thick otherwise DAMHIKT

Would it help if I was to put baffles back in 6 packs pipes. I also had my cobras off the day I decided to remove the baffles and I do need to check the seal of the gaskets. As another has mentioned, this can cause popping.

Funny the timing of this question. I’ve had cobra 6x6 for a couple of years and never had any backfiring or popping. Just a slight “gurgle” on decel. I decided to remove the baffles just a few days ago. I do get some popping out of the right side on decel. Not terrible but noticeable. I just had the GLH mod done last July by Attic Rat so I’m assuming my carbs are top notch. I guess I’m surmising that putting the baffles in will alleviate your popping as I had none prior to removing them. It may also be that I should re-jet due to the decreased back-pressure.

Do the Desmog I had same pipes and the Desmog solved the problem.

   Isn't that the issue that the PAIR valves are meant to cure?   Don't those valves put out a little puff of air at just the moment to make the decel phase backfire-free?   
     I would check the operation of that,  as difficult as that is to do...  check and verify that those those vacuum lines which control the PAIR valve are in good shape (the ones going to the #3 and #4 cylinders), that part of it you may be able to do without pulling the tank and/or carbs.    I actually had a hole in one of my lines.   Not sure what from, but probably one of the many carb cleaners I tried.   
  Maybe next time it's convenient have a look at the rest of it.
 That's the kind of thing I could easily put off for a year or more.

No, that’s not what they’re for. The air cutoff valves on the side of each carb are responsible for maintaining proper fuel/air ratio on decel to eliminate backfire.

all gasoline carburetor engines have a decel pop.  run richer adjustments then it will go away but so will your MPG and Power.

a muffler system prevents one from hearing it but it is always there with a properly tuned and running engine.  out of tune, air leaks etc., can make it louder, than it should be.
