take them out. that is the condensate drain so the internals do not rot out. previous owner just didn't know any better.
Take 'em out periodically to let it drain, or take 'em out and leave 'em out?

Done. And glad I did, they were only 2 or so turns in, that was just ASKING to fall out and end up in my rear tire on a Sunday hundreds of miles from nowhere!

It is amazing what some owners will do. He probably saw some condensation drip out, and figured "I better plug that up". I remember Hook talking about a bike he bought that had the side panels put on with drywall screws. (At least that's how I remember the story) It sounds like you are going over everything pretty good already. But wouldn't be a bad idea to replace antifreeze, check any wiring mods, etc.
Yeah, and the PO used wood screws and epoxy to hold the I/S headlight assembly together. Not even good wood screws. He used flat heads.
He couldn't figure out the spring clips.
I gotta admit, I thought I knew more than Honda Engineers when I removed the "T" from the tank vent/drain hose. Learned what that was about at the first rain storm I hit.
