Yes, if you're allowing the swing arm to hang with the tire on it you risk damaging the yoke.  Support the arm or you may damage the bearings in the U-joint.

Just a suggestion but why don't you pull the final drive and shaft and service it while you are doing the tires . Clean splines , pinion cup, driveshaft and replace fluid in stump , check o-rings , check dampers etc. I've got one of my Valkyries in the air on the lift right now doing new tires , brake pads and service to final drive.
