  So what is controlled by vacuum on the Valk......the petcock and the pair valves?
 So if one has a manual petcock what would happen if one just capped off all the vacuum lines and just left the pair valves and crap where they are? Do the pair valves do anything without vacuum applied or just sit there taking up space?

If you install a manual petcock, you have to cap off the port on Carb 6 where the vacuum line starts.  Easy-Peasy.

If you want to undo the Pair valves, you need to do a "De-smog" procedure on it.  Easy if you're a good wrench.  Not bad if you're an average wrench, and doable, (albeit nerve wracking) if you're a rookie.

You can pull all the hose that connects to the pair valve with no ill affects if you cap the vacuum ports that are on the back side of the intake risers.

   That's what I was thinking. So you could do a de-smog by just capping all of the vacuum ports and not have to take the bike apart and remove stuff and plug holes, etc.

Sure!

There will then be a lot, and I mean a lot of crap there on top of the motor that is taking up room, affecting the air flow, and generally cluttering up that area.

But you certainly don't have to remove it at all.

If you ever think your local/state government will mandate emissions test then leave the smog equipment on.  I am confident that the Valk would pass the tail pipe test but if there is a visual equipment check, the Valk could fail.
