Okay as of 11pm az time my 02 standard was running. After three years of sitting and a year with the carbs tore apart I have beaten the odds! Involved was a tank rust removal and coating, carb rebuild with 38/100 jets, check pair valve for correct operation, fuel and vaccum line replacement, new OEM petcock, six plugs, and oil change. I am pleasantly suprised she is running as well as she is because I have yet to sync the carbs. She sounds meaner than I remeber before I inherited it from my father. Just wondering if anyone else has revived one of these bikes like this before because my girl is smoking. There was a lot of white thick smoke on start up and it continued for awhile once she was warmed up it thinned. Dumped some seafoam in and let it run through and shut her down. Woke up this morning and fired her up with just the main purpose of making sure I was not dreaming. Fired right up but still smoking mainly out of the kickstand side exhaust. I did dump some seafoam into the cyclinders when the plugs were out let it sit for a few and bump her over a few times to try and dissolve any crud that may have been in the cyclinder from sitting...it did confirm the cylinders were empty prior to reassy. I would figure that this would have burned off by now...especially if the smoke is coming out of only one pipe. Advise? Let me know what your thinking please.

Was she parked 3 years on the side stand ? If so that could explain just that side smoking. Maybe logging a few miles will help clean the pipe. Compression ok ?

Yes three years on the kickstand...I have not done a comprssion test. Just wondering what is normal compression rating?

You say you put seafoam directly in the cylinders then bumped it over. Where did it go? Out the plug holes or into the exhaust?  Or both. Had to have gotten past some of the exhaust valves that were open. It is probably  pooled in the pipes. How long did you run it since then? Might take a long while to burn it off. I say take it for a long ride. Like all day. Couple hundred miles. If it still smokes, then start looking at other things like coolant getting in the cylinders (head gaskets) which from what I read on here is rare.

You use the word smoke, but what color?

White means water vapour. Blue means oil.

Since more is coming from the lower side, sounds like something "liquid" going to the lower side of the bike, like the oil, but could also be the Seafoam like meantioned.

You've done an oil change. I would also suggest the long ride, getting it up to operating temp, and leaving it there for a few hours, like drive down the hwy from one city to another for lunch maybe.

So when I put the seafoam into the cylinder I did remove the excess fluid by cranking the bike over without the plugs and blew out the cylinders with compressed air. My coolant level looks good and there is no milky substance in the coolant or oil. The bike initially was blowing very thick smoke now it is thinner after it got up to operating temp and the cooling fan did come on still with the smoke. I think I will go ahead and compression test and taker out for a spin as sson a I can get her legal that is with registration and insurance. I will update if I can at least get the compression test out of the way tommorrow. Another question...kmowing I got this involved in the first place because of a hydrolock issue if one of the rods were bent wouldent there be a vibration or rough idle if that were the case? Any info helps.

I also inherited my 00 standard from my brother.  He bought her new in 00... It had been sitting for 2-2 1/2 years on it's sidestand, outside with a tarp over her.  My brother was trying to change out the fork springs amongst other things when he started getting sick and it was left with the tripletree caps off under the tarp through two New England winters. She was in sad shape when I received her. 
After rebuilding and sincing the carbs, new progressives front and rear, all fluids, tires, SS cables, etc... she fired up and also smoked heavy.  I did the same thing with new gas and seafoam.  After a 125 mile run she had no more smoke and been smoke free since.
Hope it's as simple as that for yours.

Now that I have her running alright... I'm just getting to the various parts that have unfortunately rusted because of the weathered abuse... poor girl. Cry

Danny here is the compression from the manual. I think if the 3 cylinders on the side test close to each other is more important than the amount.
I'd ride it first.

COMPRESSION PRESSURE:
7.177 kPa (12 kgf/cm2, 171 psiJJ400 rpm

Okay took her, my 02 std,  for a long ride...she is smokeless now...minus start up. I can live with that. So far all I have done is a static carb sync and everyhting seems fine. Need to figure out how to vaccum sync and co tune this lady.
