The glue that seals the tubes to the bottom of the airbox is shot. What sealant, if any, is recommended to replace it? Just some silicone around the outside?

I would think silicone, RTV or most anything similar would suffice..there is or shouldn't be any pressure buildup to blow it out.

there is no need to re-seal the tubes,  by the time that you push/tug/pull installing the bottom back in, all you have done is to make a mess, and crack/split the sealant that you put on to start with.

According to the Honda Shop Manual for the Valkyrie, on Page 1-20 of the General Information Chapter, it states that material on the airbox tubes is Honda Handgrip Cement, so I don't think its really sealing the airbox tubes at all..

the best guess and common consensus over the years is that the glue was only used during assembly line fabrication to hold the rubber pieces in position.  You do not need to do anything to replace.
