My transmission started making a very loud noise yesterday, sounds like grear clanging. 54,000 miles, is this common with the Valkyrie?

Are you sure it's the tranny? With those miles it may well be the u-joint.

Probably the u-joint or rear splines.  I would take rear end apart, if not rear splines, take drive shaft and u-joint out and inspect all possible wear points.

Better to be judged by 12, then carried by 6.

Where abouts are you in Indiana, and what were you doing when It started making the noise?  Is it constant or changing with RPM?

Mine does some rough shifting, clatter that I can feel in the shift peg, especially shifting down thru neutral to first if I just push instead of jamming it down. Like the gears are not meshing correctly. Is this what you're hearing?

99 IS, 38K miles, it's always done this, though way less the first 1000 miles after oil changes.
