ok when i hookup a vac guage to #3 to get my baseline reading do i put a T in the line to the cutoff valve or plug the line or leave it open ?

You should plug it!

Leaving it open will affect how the motor runs.

OK, I'm not quite sure what you're doing.. I'm assuming you are using a single gauge.. Here is what I do.. I run numbered vacuum lines from the intakes to the back of the engine.. #3 line get a ' T '  in it and continues to the gauge.. A vacuum line [usually #1] get attached to the ' T ' and pinched shut.. The remaining vacuum lines get plugged.. Start the engine and let it warm for a bit, stick a fan in front of the radiator and take note of the engine speed.. Take a base reading of #3.. Unpinch the pinched line and pinch #3.. Take that cylinder reading and adjust to match #3.. Remove that line from 'T' and plug that line.. Attach another line to 'T' and pinch.. Take another reading from #3 [ it shouldn't change].. Unpinch that line and pinch #3.. Take reading and adjust that cylinder to match #3..  Just keep repeating and adjust idle speed to keep it constant.. Blip throttle after an adjustment and move on to next.. Do not adjust if fan is running.. The main thing to remember is to make sure you are reading only one cylinder and not both.. I usually go around the process at least twice just to make sure nothing changes.. Honda's spec is 1.6 in/hg between cylinders,, but,, these can be easily set to within a needle width which is no more than .5 in/hg.. A fancy rig may be a little faster than this method, but, this works just fine and the engine will easily pass the nickel test.. This may sound time consuming or hard,, but,, it took longer to write this than to do the job..
