Just desmog my 99 Valk today and plugged up one of three holes per instructions, using Red Eye's shiny desmog kit.  The small hose is the drain for air box what's the other hose used for?  It's a short hose about 2" long and 1/2 diameter, fastens into a "gismo", don't know the proper name of it.   Someone enlighten me.

Thats the crankcase breather dan,, that gizmo is to separate most of the blowby oil before it gets into the airbox. It has a drain hose with a plug that is hanging under the right side of the bike,, it needs to have the plug removed and drained every once in awhile (dragon drool) or the oil will backup and contaminate the airbox and filter pretty bad.

dan, seeing that you might be new to this bike did you make sure you have the air intake boots on correctly? They can be a bugger to get down and on the carb correctly. A lot of dirt will be drawn in as I made the mistake once. That air intake design sucks. Probably the worst task we have to deal with. IMHO.

Yes know all about the boots, they are pain to get on correctly.  I use a touch of silicone grease around the boots which seen to help.  The back of boot you cannot see, just feel for it with fingers, and hope you don't have fat fingers.
