I have a 99 Tourer with an annoying clunking from the front fork area. I have had the forks rebuilt as they were leaking and I thought this would help with the problem, but to no avail. This (the clunking has been going on for about 5k mi.) I only feel it from the left handlebar!!
Could it be the steering stem bearings need replacing? I only ride it locally and the occasional run up to Phoenix to see a friend. This problem is annoying and I would like to fix-it this Labor weekend, Thanks in advance for any and all help.
When I had the front wheel off I checked the bearings and they were just fine.

You don`t say when this "clunk" happens.  A little more info, please.

Mine clunked when going over harsh bumps.  Eventually, even smaller bumps were doing it.  Sure enough, my steering head was loose (finger loose).  Tightened it up and the clunk went away.

You might not readily notice loose or bad Steering Head Bearings with the weight of the forks on it.  I was experiencing some handling issues and loose steering.  Nothing really abnormal was indicated until I pulled the fork tubes from the steering head and the tree was loose and bearing races were indexed and notched (which I believe was causing the handling issues... I hope).  Once the weight of the forks was gone, I could really feel how loose it was and even felt the indexed bearings turning the tree from side to side.  After getting it opened up I could see how loose it was and that the bearings were indexed.  New bearings and races are in.... pending some parts for fork rebuild.
