I picked up a 1997 Touring last week, my first Valkyrie,  and found some vacuum issues.
If I understand this correctly, cylinders 1,2 & 5 have caps on the intake ports, 3 & 4 go to a tee which also connects to the PAIR Control Valve, and 6 connects to the fuel petcock.
Is this correct?

Also, when I pulled the tank there was not a hose on the small tube at the rear of the tank.
Does this tube just get a hose that routes down under the bike to drain as an overflow/vent?

Yes, that is correct.  Additionally, the vent should go from the tank to a "T" then down behind the alternator, there is a clip on the side stand mount area for it

Yes, but it should also have a Tee in it about a foot down the line. If not in a heavy rain the vent hose can plug with water and not let the tank vent properly. I would also suggest doing a desmog to get rid of most of the vacuum lines, pair valves, etc.
