Last Sunday I rode 60 mile to a poker run, when I pulled into the parking lot,  I heard clicking noise in rear wheel.  The noise was there with the bike running or not running, about one click per revolution of wheel. I suspected wheel bearing. After checking with other friends and riders, all thought either bearing or drive shaft. So I headed home to find the problem.
I removed the wheel, no problem to be seen or felt in the bearings, was had plenty of grease and teeth like new, pulled the drive shaft, same a hub, looked new. Had my brother (who works on ATV's) check it all out, he could not see anything. Put bike back together, no noise.
Today, rode 120 miles, no noise, then at a stop sign I heard it again, same as last week. Headed home, around 35 miles. On the way I could hear it at slow speeds same as last week. Five mile from home I stopped for fuel, no noise, continued home no noise and none when I put it on a jack and spin wheel by hand.
Now some history of bike. 2000 Interstate, 70,000 mile. I replaced original left rear wheel bearing & seal at 52,000. Bearing was bad shape, loud noise at low speed before I made it home. At 64,000 mile changed left rear bearing & seal again. This time noise as I recall the same as the one I hear now. When I replaced the second bearing, it seemed to go into the wheel easier than the first. Also I have not had any vibration of any kind during any of this. No problem with rear brakes, pads good, not draging.

How about your brake pads/rotor?  They in good shape?  Clean?

When was the last time you had the final drive unit off?

Do you have a rock in your tire?

IF all else fails...take a close look at the black plastic dust ring on the right side of the pumkin....make sure it's secure and in proper place....I had a "clicking" from that area on my 98 Tourer - about one click for every complete wheel revolution and I futzed with the dust ring a little and the "click" went away.....nothing scientific or technical about it and I can't prove that was the exact cause but the click has gone - for now anyway. Easy to check and cheap too ! I too went through taking the rear wheel off, pulled driveshaft etc. and found nothing out of the ordinary while the elusive click remained. NO guarantees but might be worth a shot to really check the dust ring out. GOOD LUCK !!

It's a brake pad clapping against the rotor.

You need to replace the two parts. Numbers 3 and 5 and the clapping will stop.
