So I'm de-smoging my 99 standard yesterday and I find a wire connector bolted to the side of the thermostat housing with no wire connected. There are no broken or disconnected wires anywhere near it that I can see. On a parts diagram I see that a sub engine wire harness is supposed to be connected /grounded there. Where should this wire be run to?

It's a ground for the wiring harness for all of the sensors up in the front of the bike. It should come out of a spot where all the wires join. You might have to pull back some sheathing but you should find a broken wire somewhere in the harness. I'm surprised any of your sensors worked without being grounded, but I'd have to study the wiring diagram to see exactly what it grounds. I'll leave that up to you. Check the wiring diagram in the tech manual.
