After running my CT now for two weeks and 1200 miles,
I have noticed that the right side of the tire is rubbing
on a nut cage, or at least that is the only thing
in the fender well that could rub the tire wall.

First question, there are two nut cages in there on that side, is it
just one or both that are rubbing?

Second, I read the Shop Talk article on 'Will it Rub', he used a washer
to move the fender out/away from the tire. Would that washer
be enough, leave the nut cage alone?

Third, the rubbing appears to be slight, raised lines on the tire
(16th inch tall) are not being scratched off by the nut cage(s).
Will this small rubbing eventually, over time, damage the tire
if I leave it, do nothing to the nut cage?

A last point, the tire appears to perform best with 40# in it.
That's as close to a bike tire as I'm getting. Smiley

Remove the nut cage first and you might as well do the washer mod while you're in there so you don't have to do it later.

I did the nut cage mod and still get a little rub when riding 2-up.  Mine is rubbing where the two pieces of the fender merge together.  I think I need to do the washer mod.

Every bike is different but I would guess that unless you added a car tire in excess of 205/60-16, you will solve your problem with either the nut cage removal or the washer modification.  I used the washer modification only and had no problem.

The nutcages really should be removed as a matter of course (cut the cages out, smooth everything down, and substitute a smaller nut); the fender washer mod is probably only needed in addition by a relatively few bikes.  40PSI on my TripleTred is optimal for me.
