First, don't use a torque wrench. Just use a short handled box end or similar and when cold, take up the slack on the header nuts. A 1/4" drive ratchet also will work since they're usually short handled as well. Don't be aggressive when tightening, such as just when the nut seems tight, some guys will give it a tad more twist for good measure. That's when you hear the wonderful sound of "snap." Just snug!
Remember, when cold the parts have contracted as much as they're going to, so if there's any slack or looseness to be taken up....that's when it will appear. Also keep in mind there are two hose clamps on each intake runner. Personally, rather than replace all those vacuum lines, I would have removed them to prevent the future possibility of vacuum leaks.
