Is the bearings in the transmission gone?

I am a brand new owner of a Valk, a 97 with 75.000 km on the clock.
When i picked it up, the dealer told me, that there was some noise from the clutch, and he would fix it. No charge. New clutch plates, clutch spring and "what it´s name" that activates the clutch.
Please forgive, but I am from Denmark, so english is not my first languish 

When I picked it up again, still the same noise. No change.
We talked about if it was bearings in the gearbox, that was "gone", but could it simply be wrong oil?

When it is in neutral, and i pull the clutch, a "bad" sound comes.
I know you will say, what is a bad sound? It sounds like sand in the gearbox.
If I hold the clutch, most of the sound goes away in about 10 seconds, and if i pull the clutch, and put it in gear, it´s completely gone right away.
I can hear the sound on/off when driving too.

I have to know what to do, while the dealer still want to fix any problems without my money being involved.

Anybody else near you have a Valkyrie you can listen too?

The tranny is quite noisy when idling in neutral...hard to tell you if what you are hearing is normal or not without hearing it myself, but comparing it to another Valk may help..

No, not nearby, but I talked with a guy who lives 400 km away, and I might go there to compare "noises" 
He told me that his Valk also makes sounds from the clutch and tranny, but he was not concerned.
My last MC was a Vulcan 88, and there was no noise from either clutch or tranny, so I am a little worried.

tell the dealer to try greasing the pushrod for the clutch.  Its what the slave cylinder pushes on to actually operate the clutch

I think you may gave a bad countershaft ball bearing.
Here is my reasoning:
You say:

When you pull the clutch lever the pressure derived also puts pressure on the countershaft bearings. Thus the noise.

You say:

If I hold the clutch, most of the sound goes away in about 10 seconds

It takes a bit of time for the countershaft to stop turning, that's why the delay.

You say:

if i pull the clutch, and put it in gear, it´s completely gone right away.

When you put it in gear you are stopping the countershaft from turning immediately.

There are two ball bearings on the countershaft. One on each end. One or both could be bad.

The engine is now lying in peaces in the shop, and they found a bad countershaft bearing.
Should i ask them to fix anything else, now she is "open" anyway?

6 weeks later, after 2 x 2 weeks waiting for spare parts, I heard my Walk running again yesterday.
No grinding sound, nothing but beautiful silk smooth Walk power sound.
LIFE IS GREAT!
