So my stock turn signal assembly I ordered to put my saddlebags on doesnt fit the holes. I'm thinking of grinding off where they get bolted to the rear fender and using double sided tape instead of drilling more holes in the finder. Any thoughts or advice?

Drill if you have to but definitely bolt it on.

With the issues you are having with this plus the seat. If it were me
I would probably buy a stock fender (used)and be done with it.

With the hard bumps the rear end takes, no tape or glue is going to do it (for long).  But before it falls off entirely, it's going to dangle on the wires for a while and customize the fender and paint, badly.

It must be bolted down.  

Looking at the picture, it may be possible to do so with narrower bolts and washers, going through the holes crooked.  Or drill.

Or, go back to how it was, and get some flush mount led signals for the rear of the bags.  And that requires an electronic flasher unit or they will flash very fast.

You're missing the rubber gasket. Also, it seems somebody drilled the holes larger (compare bottom pic). The gasket is molded with integral grommets which lock the gasket to the fender.

oh yeah, they definately did some work on this rear fender. The existing holes match the licenswe plate light and thats it.

Prolly because the extra wiring was too thick to fit through the center hole.  My guess anyway.

I don't know how the unit is waterproof without the rubber gasket. If you do use a gasket though, make sure to tighten screw 26 before screwing the signal assembly to the fender, in that order. Screw 26 secures hatch 16. If you screw the signal assembly to the fender before tightening down the hatch, you might not be able to pull the hatch all the way down.
